HID bootloader Joystick

Is it possible to program a HID device (joystick) and at the same time implement a Bootloader for firmware upgrade?

Yes, and no.

Not 'at the same time'.
The chip is one device _after_ the other.
Boot and select bootloader mode. USB is programmed as the bootloader
device. Windows enumerates and uses this.
Then reboot, and run the main code for program as the HID device. Windows
sees and enumerates this.
