Problems with old code in memory |

Hi All,
I've just been debugging some old code on my 16F877A development board. The program was quite large and complex using both internal and external ram and several ADC channels. I then programmed it with some older, smaller and more basic code to compare the functionality, but it no longer works as it did (no changes made since and compiles ok). One of the ADC channels isn't working at all, and the one the is appears to be behaving as it did when I had the previous program loaded
Is it possible that there is some legacy code left behind somehow? Is there a way to completely wipe the whole chip (i'm using ICD-U40 and the latest IDE version).

I've also noticed that the fuses 'warning' message no longer appears when I upload the code with the ICD.
Fuses before: #fuses HS, NOPROTECT, NOPUT, NOWDT, NOBROWNOUT, NOLVP, NOCPD, NOWRT
Fuses Now: #fuses HS,NOLVP,NOWDT,PUT
